This is pretty self explanatory for us graybeards, but for a new person it might come up....When you download that wonderful template that someone has slaved over for a long time to get just right, the template comes with a bunch of layers already which have been placed in a specific order so that the template comes out right when you finally save to TGA in exports/imports. Here are a couple things to keep in mind.

1. There are usually a couple layers called shading or highlights or something else. That is the main modeling of the car...What you need to do is make sure all your logo, number and paint layers are under those layers.

2. Make sure you don't mess with the order of layers the author did.
